Seems a bit familiar..
As said by WarioWareMaster, this looked very similar to my old 'hedgehehog meets saiyan', like some of the plot, the finishing moves, and way of choosing an ending...
But, it was still a pretty decent Sprite movie, sprite fights should have a movin background sometimes, just to give more motion to the movie, but great fighting moves and Naruto finishing moves straight from the show.

Here are some tips on making it better:
-Don't use buttons. Either have them speak or make it so that each quote bubble is at about 2 seconds per word (or if its only like 1 or 2 words have it at least 5 secs.)
-Make the actions smoother, or at least have differant sound affects for the punching and kicking.
-Don't go out of your way to be funny. If you make it run smoothly, and have a variaty of violence the humor will naturally be there.
-Put up some unique music. Nothing is more boring than listening to heavy metal while watching a fight scene.

I pick all the character, and i like the fight, but where is Kakashi and Sakura, and Tail, Knuckle and Amy...
Maybe you hate Sonic The Hedgehog, we all hate Sonic, and make fun, but i like Sonic, but this flash movie is Awsome!!! this is a crossover flash movies, I love it, you like and hate Sonic, I like Sonic, i love the 2 character ninja of Sasuke and Naruto: the best fight! hm.. DBZ, i watch DBZ long time ago, but this flash is great...
maybe you could make Ninja vs. Hedgehog 2: so you could put Kakashi vs. Knuckle: Amy vs. Sakura, with Tails who will see the fight, he could round guy, like he would say Round 1-2, please make Ninja vs. Hedgehog 2, pleasee..... i loved your movies, they are best!!! I like your movies, alot! make more! you are best!
