Shadow man came from an abandoned ancient civilization over 20,000 years ago, this is also where Wily found the Stardroids and Sunstar. According to the comics, Shadow Man is the last of the Kuiper Droids, robots designed for the purpose of guiding a doomsday weapon to another location. It is also speculated that after his defeat, Shadow man actually returned to Dr Light's lab, where was repurposed to be able to help humans (much to Nova's chagrin). Shadow man disappeared into the human population, and was never heard from or seen again (presumably living a peacefully mundane life)
