1. Great Mighty Poo from Conkers Bad Fur Day. Fucking hilarious.

2. Robotnik from the Sonic games, he's so fun to fight.

3. The Biolizard/Finalhazard from SA2:B, but he's fucking hard!

of course everyone said it...it's cause it's true.

Mother Brain from Super Metroid was a cool boos, especially since the final form is a giant dinosaur thing that you fight against in a tiny little room.

Metroid Prime also had a fairly good set of bosses.

Also, many of the bosses from Link to the Past were cool, most notably the giant fucking butterfly thing in the room with the moving floor lined with moving spikes that liked to start shooting across the room, Blind, with the three heads that all flew around the room and shot fireballs at you, and the two-headed fire and ice dargon that turned into a giant worm thing after you killed it.
