Well that's weird. It let me add two floors, and now that option to add more floors is gone. Is 3 total the limit now or is that a bug? I'm on the web version.

Not a bug. There is a 3 floor limit in the Shinjuku hotel. You can unlock another hotel with more floors in Roppongi.
