Cannot figure out the middle room at all. I've tried everything I can think of, Turning to books into numbers, Adding the other 2 codes, subtracting those same 2 codes. Looked at every book in darkness and in light. I obviously missing something.

I don't know it was just a logic puzzle, maybe impatience was the culprit. I was different than the stale escape puzzles I see too often, and that's a good thing.
If you guys figure it out the game makes since... I'll leave you with these hints;
1- and 2- Darkness reveal numbers.
3- Not above hint again. Highlighted numbers in two safes reveal combinations and combination order.
4- Check every book individually, and each page.
5- Compare letters to painting i.e. three rows of letters, 3 rows of flowers. Number of petals is number of button presses.
6- The picture points to a hidden compartment. Trust me, it's there. A lot of clicking was done to find it.
7- Note the number of sides and points of each shape in exit.jpg.

3- 5972 is in the order 3142 meaning it's 9257
4- LXXI and XLIX is 4971
5- C=Center, L=Left, R=Right E=Skip.
Looking at the painting, the petals reveal the code to the box.
1center 2left 4left 8right 8center 2right
6- If you see a picture of a door the hidden compartment is in the bottom left corner of the red room wall near the door. If you see a picture of a safe the hidden compartment is in the bottom right corner of the green room right wall. 6574700 on computer.
7- 3054 on the panel in the green room.
