I love this game. Just a question, though - will i need to replay from scratch when the new version with medals goes live?

No, no. Just continue your saved game and medals will be unlocked. But make sure you're playing the latest version (1.0.7 - you can check the version number in the top-right corner of the title screen). It can take some time while your browser show you the latest version but it'll show it sooner or later :)
