And Traps? Don't forget traps.
I've found that the best way to deal with griefers is to out-think them by setting up deadly traps. My favorites are roller coasters into giant lakes of lava, and small unsuspecting underground houses, filled with goodies, that are carefully built under several layers of gravel extending a good width away from the house. Another good one takes gold ore, and places it like a scattered 3 layer floor over a huge lava pit. These of course only work on non-moderator griefers. This flash isn't exactly strict on the games rules however, so i think it might be a nice touch if you added some traps in the epic final battle! :D
