Maybe you should try correcting the workflow? Import the video from AE, don't export from Flash to AE, the art loses the vector parts and becomes crappy video.

My workflow is fine. SWF's dont lose any quality going into AE. Any loss of quality is due to me exporting it out as an FLV. Watch this video on my youtube and you'll see the difference in quality.
Exporting video out of Flash means I can't add any AE effects (which I did add to this), and the final render will have awful compression.
Trust me, I've done my research.

That animation was sick man. Especially the parts where the guy was abusing the mouse. The mouse acted like it was really being touched. COOL!
