That was very good 1st flash......
However I understand you were going for that matrix feel but at times it was going a bit too slow, and the movie is really short for such a big file size, work on compressing, graphics and music were very good though, though sometimes the graphics weren't as good.

Good Start
This is an awesome animation. However, I would like to see you put a little more time into detailing the characters and especially the scenery. It's a good start and a good idea, though.
Your goal should be to make a full movie using the 3D animation with a storyline. I would like to see a 3D Megaman animation.
