There is alot of them that i love. Here is five of my favourites.
Grand Mothership's theme from Alien Hominid Invasion makes. It feel like the world is about to be destroyed. And the song sounds like it coud be a great Beat Saber chart (never played Beat Saber btw).
Guns Blazing from Undertale Yellow. It presents Axis as a goofy yet intimidating foe. You know he is a threat but you just cant take him seriusly at all.
Greg the Great's theeme has always been a standout for me despite the boss beeing ok. It is somewhat depressing but still fits into Underhero's tone. Also for some reason the in-game vertion is different from the one on the official upload. It has different instruments witch is wierd. I do prefer in-game variant of this boss theeme.
Battle of Award 42 has fits reely well with the intense tone of the fight. It makes Conductor/DJGrooves feel so desperate to stop you so they coud "fix" their career. Fits as well with the fact that they are dooing reely egotistical and very dangerus stuff to just stop you.
But this has to be be my all time favourite boss theme (or at least top 3). I have alot of nostalgia for M&L Dream Team alredy so this might be a result of bias. But i dont care.
You feel that after Bowser consumed whats left of the Dream Stone that he has the abillety to reach his dream: to stop Mario and Luigi for good. After so many years of beeing beaten by those plummers he gets what he felt what he desserved. And since he is practicaly a god now he can finaly stop the Mario Bros. This dossnt feel like any other Bowser boss theeme. Nah. This is the real buissniss. He is serius now despite just getting his new godlike powers.
A perfect final boss theme for an amazing boss fight in a game that may have its issues but it will always have my favourite final boss theeme of all time along side one of my favourite game OSTs of all time.

I can think of a couple and the first one I think of is Sho Minamimoto's theme, Transformation from The World Ends with You. This, technically, is not just his boss theme but just his theme in general but it always plays whenever you gotta beat his ass. First time fighting him, this plays. Second time after he comes back stronger, a remixed version plays. His initial return in the sequel as a party member, a new remix plays and when you have to fight him in the sequel, it plays again. Plus, I just really love the song as well.
While I won't mention the bosses name due to SPOILERS since it is still relatively new, Undertale Yellow's pacifist final boss theme, A Mother's Love, is my absolute favorite song in Yellow in a game where I love most of the boss themes. From the more somber sounding tone it takes to the start, to then the motif of Hopes and Dreams from the original Undertale and even when that motif starts in game is amazing, I love this theme so much. Also I learned that the person who made this song worked on the newest Spooky Month episode's ost and I think that's neat.
And my final pick is a double pick from the same game, ULTRAKILL, and that is the theme of the two Prime Souls, Minos and Sisyphus Prime's theme, ORDER and WAR. I mainly love these songs due to how they are in game, mainly with the intro starting calm, since in game the Prime Souls are giving an incredibly well-delivered speech and then as soon as they are done talking, their fight begins and the music starts to finally ramp up. So, as well as the songs themselves, I want to give major props to Stephen Weyte (Minos) and Lenval Brown (Sisyphus) for their great voice acting for the speeches that come before the songs in game.

I like many, but one that sticks to me always without even having to think about it is the dark gaia final boss in Sonic Unleashed where you become super sonic, it's Endless Possibilities but in an instrumental Orchestra version and I just think the arrangement invokes a-lot of emotions in me and it's just so epic, and the entire game's soundtrack is amazing (isn't every sonic game soundtrack amazing?)

even though i prefer listening to their remixes, like the gametal remix of surprise attack (which is mental), i always find myself going back to the originals
