What are some games(besides the Metal Gear Solid games) with great stories for the PS2 and PS3?
It depends on how story heavy you want, but Persona 3, 4 and 5 that is heavy on the story with gameplay. As for games that is close to a pure story in a game, something like Indigo Prophecy/Fahrenheit and Beyond: Two Souls.

-Silent Hill 2
-Scarface: The World is Yours

My favourite game of all time, and a large part of that was because how much the story grabbed me. With most games I just wish they'd stop talking so I could get back to running round and shooting things, but with Deadly Premonition I just constantly wanted to know what was going to happen next.
The Disgaea series also has focus on the story, but the game play can be off putting (tactical round based RPG which is complicated as hell).
God Of War 3 has an amazing story.

I second these.
If you're okay with games that have a great concept but minimalist story in terms of dialogue, Shadow of the Colossus and Manhunt have outstanding atmosphere. I also recommend Shadow of Destiny, which is a little-known about game that plays almost like a visual novel. It has some questionable plot holes but the endings are phenomenal and there's tons of twists.
