Hmm I'd have to say Cave Story. Maybe the fact that it took the developer a decade of steady to work to make adds to my impression, but it feels like a very polished platformer over all. Easy to get into. Atmospheric. Good-looking. It's just pixel perfect, in story, and difficulty, and everything.
A lot of Mario games have been pretty impressive too, though. Easy to disregard the more commercial titles, but they're always pretty creative...
Cave story would be VERY high on my list as well. For me, its an interesting question. Castlevania SOTN is my all time favorite game and Super Metroid is second but I've never looked at either as pure platformers so absent them I would say Super Mario Bros 3.

Legends is without a doubt better than Origins. It has a ton more content and most of the levels from Origins.
SMW, Yoshi's Island, and Warioland 4 are all up there.

Castlevania: Symphony of the Night does feel like the total package.

Super Mario Bros. 3 and Sonic the Hedgehog 2 have always been the two best ones that I can think of off hand. Klonoa and Tomba for the original PlayStation are another two great ones that I remember from my childhood.

I haven't played Tomba since I was a kid, so I have more experience and knowledge of Klonoa.
