I hope you don't mind - I took the liberty of running your game palette through a palette analyser tool, and dropping some notes while I'm at it.

First off, I'm comparing it against the Game Boy palette I found here. The chart reads from left to right: Colours sorted by perceptual brightness, hue /brightness spectrum followed by 16 RGB based spectrums. Next is an indicator of where each colour is placed in terms of hue and brightness, the bottom is each colour put next to each other sorted by brightness and on the right is my attempt to sort the palette.
The first thing I notice looking at this is of course that there are plenty of browns. Looking at the dotted grid, you can see there's a big cluster in the top left corner where the browns overlap. Compared to the Game Boy palette that has the colours more evenly spread out. I think you could probably take out four or five browns from the palette, and you could still make do with the ones left.
If you're going for a 32 colour palette, you can use the new colour slots to add some modestly saturated cyan, magenta or yellow. You could also look into hue shifting the darker colours towards an uniform dark blue/purpleish colour.
There's nothing wrong with having a stylized palette, but I think it's a good idea to avoid too similar colours. Two of the brown shades are exactly three RGB points apart, and are practically indistinguishable.

In my fix I've dumped two of the browns and two of the greens to expand on some of the other colours. I also shifted the colour branches towards an uniform black. I also evened out the contrast between the colours.
From this I got room for four new colour branches, namely gray, blue, cyan, and red. Of course those are more or less changable, and could easily be replaced with just about any colour, but I figured those were the most versatile, and could be used for magicy effects here and there.
Again - hope you don't mind :x

Late disclaimer:
Some of the changes might not have been for better, and there is most definitely still much room for further improvement!
The program I used to analyse the palettes is GrafX2 using a plugin found in the GrafX2 toolbox

I don't mind at all, I actually highly appreciate it. There are a ton of tones in my old art that are nearly exactly the same, especially in the browns and greens. The main reason for that is the fact that my old laptop had a very warm hued screen that gave the illusion of darker tones where you will see similar ones. There's also the fact that I was a novice when it came to color back then, or at least more than I am now.
I like your fix a lot though, I'm going to start playing around with it asap.

I think applying a palette onto other images is a good way to check for ways to improve the palette, so here's my revised version applied to the bird.
I think maybe I messed up some of the browns too much. Some of the dirty groundy types are too close, and some too far away in terms of contrast. I think a colour to fade from green to blue would also be a good addition in this particular case.

It's a bit darker than I'd like the picture to be. Because of the anti aliased aesthetic, I want it to be very bright and ethereal to give a dreamy/computer-esq look. I'd like to apply what your'e doing to some other pictures though, we should do a google hangout and chat about colors and such.

Also, I took it upon myself to attempt photoshop. It's alright but feels awkward and very alien compared to the comfortable realm of Ms Paint.
