I've heard the "it sounds too much like Brawl" one before, which is part of my motivation for re-orchestrating it. The current score I'm working on gives instruments like oboes, english horn, bassoons, etc. some prominent parts, instruments that didn't get used at all in the DS and Brawl versions of the piece, and give other orchestral instruments some room to breathe and assert their individual character. Also, I'm going to be using a different sample library if I can, because it turns out that many Brawl mixes use Apple's orchestral softsamples, a fact that didn't become apparent to me until I finally got a Wii two months ago and heard some non-Pokémon mixes from that game.

This isn't even HALF of the final version. I cut it off on a transition between the Giratina section and the Uxie/Mesprit/Azelf section, which I was somewhat displeased with. The reason I use a lot of Palkia and Dialga will become apparent when I finish the recapitulation. But in a nutshell, it's a framing device to give the piece unity; even as as the references get denser, the harmonies and rhythms get more complicated, and the mix otherwise gets crazier and crazier (trust me, it WILL get crazier), the listener (even one not exposed to the source material) can still make sense of it. Another reason is that Palkia and Dialga are most iconic of Generation IV (being main mascots for the two kickoff games), so I feel justified in bringing their parts out, and I also just plain like them. And their theme from DPPl, which is the longest and most dynamic Pokémon battle to date. It certainly provides a lot of material to work with, both in motif and in form.
