It's simple, the second set of cards you are shown aren't even the same ones in the first set. The bet is that you'd be so amazed that your card wasn't there that you wouldn't think it.

This is a really cheap card trick. No matter what card you pick, the "computer" will always take it out. This is because when it shows you the cards for the second time, it shows you different cards than the first set. You think they are the same because they have the same drawings and colors. For example: in the first set, the queen of diamonds is in it. In the second set, the "computer" changes it to the queen of hearts. They look so much alike that you don't notice the difference.
