WHOA, that was crazy. Lots of fun, you've made the upgrades especially fun to obtain. (Personally, I got them all and had quite a few levels to spare.)
I'd say the level before the bosses is the hardest...I don't know if it's an intentional challenge or not, but it's really hard to see enemy green bullets in a slightly darker green background (in the last missions) especially with all the spraying from me and the bullet burst module, making it a real nightmare. I'd also appreciate placing descriptions when rolling over the shop items, because some of the names are vague, like the option module actually being a floating cannon that fires with you.

GUIDE
Try to get all three weapons, so you can continuously switch them to avoid overheating. After that, focus on only one: missiles (damage) or plasma (reduces enemy fire), and only fire the bullet burst using this ammo.
Get the "spinner" before the time freeze. It only uses one special bar (the time freeze uses them all) and makes you invincible and perform short range attacks. Plus, it's impossible to beat the bosses without it.
