That was awesome!
The first one had these flaws: No story, Not that many weapons, and it was too short.
The sequel fixes all of those flaws, and that is what makes the sequel so much unique.

Good storyline, I liked the realality of it. Overall it was brilliant one of the best things I've seen on NewGrounds in a while.
Nice improvement
Its clear how many advancements you've made from your first "FPS in real life", but you're still missing a few things;
Firstly and formost, lose the Duke Nukem 3D sound bites. They're terrible.
Second, the whole pace seems to be off.. I'm not sure if you're trying to make real life seem like an fps, or an fps seem like real life: If the first, you need to be more agile (aim with your arm rather than your vision) and use cover, otherwise you need to try and get the camera facing up slightly more, move much quicker (if possible :P) and have your 'enemies' exhibit even the most rudimentary 'AI'.
Although, if your flash is meant as a parody, then carry on :D

LOL. This was really fun to watch and the "choose your destiny" elements were a great addition. Keep up the good work! Another sequel sounds really nice. :D
