Well done, but with a few big flaws...
This movie should have been what that other author is trying to do with his super smash bros. movie (which is crap compared to this movie.) It's a simple plot: Sonic and Knuckles fall through a portal that takes them through the various Nintendo worlds fighting each mascot. This general theme worked out well except for a few plot holes and a few things that were said by sonic and knuckles that didn't make sense.
First off, Im fairly impressed with your sprite work. It doesn't seem you made that many original sprites, but you did use sprites in a efficient way. Example: When sonic fights Kirby, Kirby starts sucking sonic towards him. Two good uses of sprite were used here: Sonic "edge" animations played while he was being dragged, and then his "Poll Hanging/Grabbing" animation played when he was in mid-air trying to grab onto something to save him. This is a perfect example of how well the sprites were used.
The sound was alright. Most of the BGM made sense, until you ventured off theme and played such music as "When Worlds Collide" by Powerman 5000. Playing music from out-game didn't really make sense in this flash since your trying to encompass a game world. The sfx that were used fit in well.
Like I said earlier, the story is a basic one, but works fairly well. There are however, some plotholes that don't really make sense. There is NO explaination on how sonic obtains that crystal shard to make him super sonic. It just happens...which really doesn't make sense. Another big plot hole is how Knuckles was able to survive a planet exploding. These and a few other plotholes downgrade the quality of the plot. Hopefully in the future you'll tighten up the plot a bit.
One other thing bugged me, there were two in particular things sonic and knuckles said that DID NOT fit the story at all. Sonic decided to use that infamous and over used internet jargon. Something along the lines of "WTF!!! O.o" It's not funny at all, and it doesn't fit in the movie. The other thing was when Knuckles proceeds to swear using the word "fuck" out of no where. The entire story knuckles didn't swear and all of a sudden, bam. It didn't fit your interpetation of his character at all.
Over all, not a bad flash. And I enjoyed the sprite work the most. It felt very much like SSB and I'm looking foward to seeing a sequel.

Sonic would mop the floor with kirby no problem.
oh and #1: U forget to add sound affects when knukles attacked Samus
#2: U forgot to add when a person gets hit then make it look like it affects them
