Glad you liked the John/Badger scene,
the scene with John getting killed - asides from the obvious "John must die" turnout - is a reference to Roger's "Megaman Commands a mission", in which Megaman starts randomly shooting at Malveriks who are trying to reason with him.

Random fun fact: Once was an article about Roger Weide on the English Wikipedia, that stayed there for a while, but didn't quite fullfill the quality standarts, and got removed.
Other fun fact: Roger Weide is mentioned on the english wikipedia page about his hometown Veghel, under "sightseeings" ... no wait, they remove it, awwwww :(
