but there's too much distortion, especially when you're wearing headphones. Other than that, yeah it sounds a lot like Metroid Prime, and I think one of the background parts is actually identical to that of Metroid.

What Gamma-Metroid said is precise, the background noise is definately Metroid Prime-esque. Maybe there was a bug in your ear when you rearranged the song, you heard it before and didn't realize you were playing Metroid Prime. It's fitting though so whatever right. Good stuff.

I'm definitely hearing the Metroid Prime title music in there from 00:36 to 00:50, and 01:19 to 01:33. I like the muffled/unmuffled effect. Good job.
