you see, A is not under the shadow that B is under.

All of the objects which are shadowed are simply darkened. So B can be the same shade as A because B is the same few shades away from the surrounding squares as A is from it's surrounding squares.

second off, notice the tile "b" is on is lighter... plus the shadow on it makes it seem darker when it isnt

Our past experiences have taught us not to care about the darken colour of shadows and that whatever is lighter stays lighter than whatever is darker. It's one of those optical illusions that fuck with your optical cues such as a darken area next to an object or something similar would usually be a shadow.

It's some strange layering thing, where the shadow impacts the color of the second square, B, but doesn't actually look like it's doing anything...

It's about perception. The way your brain functions is that it measures colors by intensities of reflected light, which transforms an image into a 2 dimensional shape and then it "reads" the Casoratti curvature of it. Though the shapes are basically the same, different colours might affect this curvature and so perception changes. It was somewhat like the difference between a square well where water streams into and a square elevation where water streams off of.
