No pop-ups are sent to your computer by Newgrounds. However, having a virus or another malicious script on your computer would cause pop-ups to come up on any site. If you want help with that, you should most likely check out Computer Hospital II, where they deal with these sort of issues.
It's either what Pissed-Off-Plumber said,or it's another website you are checking at the same time you check Newgrounds. The only pop-ups newgrounds has are the "Watch/Play this flash" things...

He wouldn't be a hypocrite, just a lying jerk.
Don't kill me Tom.Please?
You could have some Adware. Try some software like Ad-Aware, or Xoftspy, or anything that will find Adware/Spyware, there's plenty of variety.
I've seen no pop-ups at all while surfing NG. I suggest doing a complete anti-virus/adware/spyware scan to see if that could be causing the problem.
get another browser aside from IE so that there will be no pop-ups

Good point. I only started having this problem within the past few weeks. I'll have to get my dad to run a full-scale cleanup on this thing...
Actually, Tom did address the fact that people were getting popups from NG about a month ago or something like that. He said he was trying to fix that though.
In the mean time, you could get Adblock and block whatever ads are spawning the popups, which worked for me.
there's something wrong with your computer/browser. I used to have pop-up ads linking to virus sites wherever i go, but it's gone now cos i got an anti-virus. maybe you should do a spyware scan? i heard clearing provate data helps too...
