I find him pretty overrated.
His only good films are 2001, THE SHINING, A CLOCKWORK ORANGE, DR. STRANGELOVE, BARRY LYNDON, FULL METAL JACKET, EYES WIDE SHUT, THE KILLING, PATHS OF GLORY, SPARTACUS, and LOLITA.

Ok I have too many to pick a favorite so top 5 in no particular order:
Herschell Gordon Lewis
David Cronenberg
David Lynch
Alfred Hitchcock
Dario Argento
Quentin tarrintino, Terry gilligan, Tim burton.
Damn, how could I forget Francis Ford Coppola? No "Best Movies of All Time" list is complete without The Godfather Trilogy or Apocalypse Now!

Last time I checked, Barry Lyndon was a dull piece of shit.
Kubrick is Godly, though, great director.
My nods for best director:
Jonathan Demme
Kevin Smith
Takeshi Kitano
Takashi Miike
Katsuhiro Otomo
Satoshi Kon
Rintaro
Akira Kurosawa
Tod Browning

You shocked me for a second until I realized that you just listed his entire filmography...
Kubrick is one of the most brilliant directors of all time. It has to be his perfectionist qualities that makes him produce a brilliant picture one after the other. From what I've heard, he runs each shot at least a hundred times - destroying the actors but also demanding them to give the best performance possible.
If it wasn't for his brilliant subtlety and attention to detail, and Nicholson's amazing acting; The Shining would have been just another crap Hollywood slasher flick, not the best horror movie of all time.

Another God of cinema I forgot.
I love his adaptations of King Lear and Macbeth (Ran & Throne of Blood)
Everyone mentioned so far is awesome.
I just wanted to add: Sam Raimi - no, not b/c of Spiderman, but for the Evil Dead/Army of Darkness series... those are CLASSIC cult films. =)
Quentin Tarantino, or the guy who directed Hell Boy/Pan's Labyrinth
Signature X
Darren Aronofsky is just starting out, but he's damn good. As far as I'm concerned he's three for three.
The best are..
The Coen Brother's
Wes Anderson
Michel Gondry
Francis Ford Coppola
Sam Raimi
Baby Britain.

Hmm. Film-content wise?
Most people confuse Oliver Stone and Scorcese (Marty actually taught him at NYU). They even had a celebrity deathmatch awhile ago where the two duked it out.
Darren Afronosky (The Fountain, Requim for a Dream)
Alfonso Cuaron (Children of Men)
Wes Anderson (Rushmore, Royal Tenenbaums)
Stanley Kubrick (Dr. Stragelove, 2001)
Michel Gondry (Enteral Sunshine for the Spotless Mind, The Science of Sleep)
Fedrico Fellini...
He has a way to make the philosophy of a script comprehensible to people such as la Vita Dolce.

I dont like him simply for the fact that he fucked up The Shining.
