When I import or download songs they usually come in the iTunes folder and a music folder
so I could just import that folder if that was to happen

sucks I know it happen to me before, but you just have to grin and bear it and add everything all over again. I had to do it with over 5, 750 something songs I had on mine, plus another 1, 000 old podcasts I had just on Itunes

Oh, you can change that, somewhere in the settings.
Anyway, I don't get people's hate for iTunes. I'm not one for iPods, but the 'tunes works . Winamp is laggy for me (and has annoying gaps between songs, fixable, I'd guess, but eh). Besides, the iTunes interface is, at least for me, a lot more easier to navigate.

I've also once lost songs, but it was because I had to reboot the harddrive. Only connection to iTunes is, that I started using it for the specific 4 songs I got from a friend, that were only playable on iTunes. They were really good songs, but unfortuantely, I can't re-obtain them. They were Grateful Dead bootlegs, and I can't find them on the GD bootleg sites.

Obviously iTunes works just find when it deletes your music when you remove the program. Get your iPod out and load them from there.
