It says that the flash must be 250x150px. Can I animate the FLA at the same ratio but with more space, such as 700x420px? It would be incredibly complicated for me to make something of a decent quality with only that much area alloted on the source file.

In Flash, go to the VIEW dropdown and make sure WORK AREA is checked. This allows you to work in space beyond the height and width of the movie.

Clay and stop motion are ok, just keep the size small... If you manage your images well and import them at the appropriate size, you should be able to keep it pretty small.
