In Sin City, Marv was the pirate, and Kevin was a ninja. Kevin got his legs cut off and his had cut off, too. All you have to do to beat a ninja is handcuff him to you, then he can't move around, and all you have to do is punch him out.

I think Ninjas would win. I mean, pirates don't really use stealth and you can always see them coming with the flags and all. Ninjas use stealth and diseption to defeat their enemies.
