Now, there's your problem. You can't change the fundemental frequency of a pitch being played, regardless of the synth. You can weaken it or make it stronger, but you can't change the range a synth plays in merely by EQing it - a bass synth won't turn into a lead by boosting treble and cutting bass while leaving it at C4, but instead by raising it two or three octaves to C6/7 and perhaps tweaking it some to fit better. Same deal here, don't EQ it, just move it a few octaves. Of course, know that synths have ranges the same way a voice or an instrument would - there's a point where a synth gets too low or high for practical use. ;)
Also, just a thought, why don't you check for clashing notes? Make sure all of your notes are in the scale - clashing notes might cause this unpleasant interference you're hearing.
Last thing, playing two synths alone is good to get harmonies to work out but bad for mixing - you need to hear where they fit in for the final mix. Playing them alone is ok, but the end product is most important, so try to minimize that kind of mixing, and instead mix as the track plays. One thing I do is set a section of the track to loop, and then tweak the mix as it plays, so I can hear the changes live - you might do that already but if you don't, you might want to start... ;D
Past that, the most I can suggest is to keep practicing as you said you would do. Good luck. :)
