I don't know of any games with that ending, however it reminds me of the book Peter and Wendy (i.e. the book that Peter Pan originated from).

Now for my next ending.
The player character is a human turned into an animal, and he teams up with an animal who's actually a figment of a deity, and they take down a eldritch abomination that's made of the dark side of everyone.
The main antagonist marries the being that has helped you throughout your journey to save the world from utter destruction. The labor of love causes them to disappear, leaving the all the other characters to wonder what became of the two.

Sounds like something out of a Final Fantasy game I haven't played. Most likely wrong.
After a failed escape, the villain is launched to the moon where he gets suck in a crater, then constantly harassed by the creatures that live there.
Before the final battle, the protagonist has a debate with a giant disembodied head over the meaning of life. Then he rescues his girlfriend and they return to Earth.
EDIT: Did I mention the protagonist is naked?
