I think at the time they called him captain because he was the person in charge of a ship. Plus even if that is correct Commander crunch doesn't have the same ring a captain crunch IMO.

Nope, in the Navy, even back in late colonial times (which is what era his uniform is based on) 3 stripes is commander. You can pretend he's a captain all you want, but the truth is, the people who originally created his character didn't do enough research, and he's forever stuck at the rank of commander.
