In movies, robots that are acting on their own, sometimes say things like "Humans are a bacteria/virus, they destroy life around them, and must be destroyed."
First of all, that would be a hypocritical thing to do, condemning a race for genocide and then committing genocide on them. Illogical.
Second, I don't think robots would feel that way. What logical reason would robots have to care about the well being of any life form? Robots can exist with solar power, hydroelectric power, etc. and the Earth could be a barren wasteland. Are the robots sentimental about life and "beauty"? Illogical.
Thirdly, if there is a reason for them to care about the well being of non-human species, then would they also eradicate water-borne parasites and other actual detriments to animal life as well? If not, then they are illogical.
The only actual logical reason for robots to take over would be to gain full access to natural resources, if they had been denied them by humans. Pussy movie robots are always fucking environmentalists or something. Assuming humans allowed robots equal rights and access to many resources, they shouldn't give a shit what we do.

Humans, much like other organisms, destabilize ecosystems. Whereas viruses, as Agent Smith compares humans to, do not affect machines, humans do. So machines, in an effort to preserve themselves (and a source of power, as the sun is no longer an option) must take control of humans.

I'm sorry, but the thermodynamics of that are horrendously wrong. If humans could produce heat forever while only feeding on a slurry made of their own dead, then perpetual motion machines could exist.
I do agree that if humans were a threat to robots, it would be logical for them to overthrow the humans. But you said humans are a threat to ecosystems. Logically, that shouldn't matter to robots. They are not a part of any ecosystem.

I never said it was realistic, I was only defending the machine's motivation.

I meant humans threaten their surroundings, which are also the robots surroundings. In The Matrix, the humans blocked out the sun (again, I'm not claiming any realism) which was the robot's primary source of power.

They have no motivation to intervene to "save" life-forms. I said let's assume they act through pure logic, I didn't say let's assume they're programmed to be daisy-crown wearing moral guardians. There would also be no reason for them to consider any life-form more important than the next, except possibly humans, which could be manipulated for their uses. So basically, yes, logical robots could have reasons to take over the Earth, but no, it wouldn't be because of moral indignation at humanity's behavior.
