No song has ever made me cry, but there are certainly songs that definitely bring about emotional reactions in me.
Asleep by The Smiths (or covered by Emilie Autumn) is a good example.
Lately, I've been obsessed with Vocaloid, and the Story of Evil series has brought about a great sense of mourning and sadness that a song has never made me feel before (to date, that effect has mostly only been caused by books)

The Beatles - "Golden Slumbers"- Among many other Beatles songs, obviously.
Van Morrison - "Slim Slow Slider"
Colin Hay - "Waiting for My Real Life to Begin"- Really this could just be a big list of songs that have been used on Scrubs. "The Book of Love" is also a great one, either the Magnetic Fields original or the Peter Gabriel cover.
Django Reinhardt - "Beyond the Sea (La Mer)"
Bert Jansch - "Needle of Death"
The Tallest Man On Earth - "Love Is All"
American Football - "The Summer Ends"
Sun Kil Moon - "Glenn Tipton"- Yeah, this could also pretty much just be a big list of Mark Kozalek songs.
Tom Waits - "Anywhere I Lay My Head"
The Head and the Heart - "Rivers and Roads"
Daniel Johnston - "Grievances"
