id Software, Bungie and Rockstar.

Id pretty much revolutionized the FPS genre with games like Doom, Quake, Hexen, Heretic, Wolfenstein and Commander Keen.

Bungie was right after with the Marathon series. They also made Oni, the only game I know that really combines hand-to-hand combat with fire arms seamlessly, and it had a great plot too.

Rockstar, the developers behind the entire GTA franchise. Need I say more?

Oh, now that I think about it, Capcom, Konami, Namco and Nintendo have made some great games too...

Valve (which seems to be an unpopular opinion here nowadays)
Nintendo
Team ICO
Level-5
Team Meat
id Software (in the 90's at least)
Runic Games
Croteam
Rockstar
Tales of Game's (they only made one game so far, but it was objectively the best freeware game in existence)
Bethesda (ignoring the lack of playtesting, which for the most part is a good thing with the hilarious bugs their games tend to have)
Platinum Games (the successor to Clover as it's comprised of mostly ex-Clover members)
Clover Studios (R.I.P.)

And some others I might be forgetting.

I'd have to say:

Valve for games like TF2, HL2, CS, etc.
Bethesda for Elder Scrolls
5th Cell for Scribblenauts

Nintendo would be on here if they would stop making remakes of most of their games. The only series they are not making remakes for every console they make would be Pokemon, but I'm not liking most of the designs for Pokemon X and Y so far.

LucasArts when I was younger, and it pains me to say it, but EA's probably my current favorite. They're kind of cunts, but they made most of my favorite games.

Honorable mention to Valve for treating their fans better than any other developer, I think, and to Bethesda for making or publishing 2 or 3 of my other favorite games.

GTA, Red Dead Redemption (Dead nightmare included), L.A Noire, Max Payne. Hell, if I could find a copy of Manhunt I would probably buy that too.

Living like a Rockstar . :) Don't miss out on Oni though, Rockstar made a version of that one as well, one of the best games ever IMO.
