First thing to come to my mind is Katamari Damacy. Basically roll around a giant ball picking up objects, animals, people, buildings, countries, and even other planets eventually, all so that it can be sent into the night sky to make a star or planet or something.
And yet I love it.

Plot of the game:
A plumber fighting monsters and killing them by jumping on them or by throwing fireballs at them,an ability he acquires after eating a flower.He can grow bigger too after eating mushrooms.For about 8 chapters he goes in different castles to save a princess. Every time he meets a giant tortoise and defeats him by jumping on an axe and then instead of the princess he meets a talking mushroom which tells him that the princess is not there and he has to go in another castle.This happens for about 8 times till the plumber after killing the giant tortoise he meets the princess.
It was a pretty weird experience.

LSD Dream Emulator. All you do is walk around dream worlds. When you walk into a wall or object, you get transported to another dream. This game was based on the creator's dream journal.
In the picture below, there is a woman that when you walk to her, her head falls off and walks toward you.

I know, I had a weird feeling that something incestuous was going to happen, considering that the main character seems like he was obsessed with saving her sister from Soul Edge. Never mind the fact that he had to beat his own mother to do so, but to be fair, she became a total bitch.

I believe a *SPOILER ALERT!* should be in effect, but the story is so awful I doubt it matters.
On the bright side, it wasn't really his mother (what with being dead and all. R.I.P. Sophitia), it was just Soul Calibur itself pretending to be her so that it could easily manipulate our hero Pattycakes (nickname for that prick). Kinda strange how he didn't even bat an eye due to his believed-to-be-mother's half-nude attire though, but then again, they were probably used to her dressed up like that to begin with.
I bet the story wouldn't have seemed so weird and sudden if the developers had time to finish the remaining 3/4ths of it... *mumblegrumble

The weirdest game I played was probably Gitaroo Man. You are a young boy that meets a talking robot dog that has a magical guitar that turns you into a hero of some kind. Then you go and meet all the big bads, and conquer them in order to power up your Gitaroo.

It might possibly be Odama. I got that about a year after it was released for GameCube, and I guess I really should have gotten more info about the game at the time because I was expecting something totally different. I think other than Mario Party 6 it's the only time I dug up my Microphone.

Let's see... Katamari is obviously crazy (big rolling sticky ball FTW), Psychonauts had its fair share of insanity (justified in that most of the people whose minds you enter are insane to begin with), and Indigo Prophecy was a bit convoluted, although I don't remember much about it.
Now, you wanna hear about a crazy game? Watch this. You will say "WTF?!" more times than you can count.
It's so random, one of my classmates even has the "Take your damn clothes off!" line as a ringtone.
Nothing short of seven flavors of awesome sauce... with some extra-violence glaze on the side!

Did anyone post Day of the Tentacle yet?
I played it when I was about ten or eleven. First of all, you have these tentacles trying to take over the world. Then you're set up with Bernard, a next-door neighbor square, Hoagie, a Black Sabbath-fanboy stoner, and Laverne, who's obviously on drugs throughout the whole thing. Then you travel through fucking time.
It was geared towards children, but a lot of its humor didn't reach me until a couple years down the road. So many good times had with this game.

Was gonna say LSD Dream Emulator as well. I can't really point to any one thing in the game as a specific example. Just...the whole thing, the whole thing is a trip and a half.

I don't even know the name for it. The language was in Japanese and it came on a demo disc for the PS2, but the gameplay was that you were some guy who looked kinda like Master Chief and you swung on these power ropes and shit. You fought people as well but swinging on these laser things was your main mode of transport. I doubt any of you could find what I am talking about, but if you can then let me know.

I honestly didn't pay attention to any of it because it forced you to play such awful characters. Soul Calibur V was a huge letdown compared to Soul Calibur IV.
As far as weird games go, Katamari Damacy has been mentioned so I'll have to go with Glover on the N64. You were literally a glove that walked on its fingers and pushed a ball around to do puzzles. I specifically remember punching a chicken that was sitting on a swing over and over because it shat itself every time you did.
