I'm going to post it to my Youtube channel anyway but I also wanted to post it here because I feel like you get more critical reviews on NG.

Would a short, live-action intro and a few transitions and breaks be pushing it? The bulk of the movie (95%) is stop-motion but I can make a second version if I have to.

i'd say that would be fine, man.
i've seen plenty of games and junk on here that utilized live action. just look at Jan Svankmajer; the all father of stop motion, he uses a blend of live action and stop motion, and his work is still recognised as animations.

Except if you are popular / a staff member.

Thnaks for introducing me to Jan Svankmajer, he has some of the most superb stop-motion animations I've ever seen! I didn't know he directed Kooky until now, since I bought the Botanicula Humble Bundle it's been sitting there but now I'll have to go watch it. :]
Live action is allowed, Tom is for it as long as there are special effects added to it. You know it terms of something you would see from film instead of vlogs and stupid shit on YouTube.
Stop motion is an amazing form of animation and we don't see as much of it.

Depends on your content, though usually Newgrounds doesn't like them. If they're done well, however, sure.
