The exact same way you do in Photoshop, if I understand what you're trying to do correctly - stick your colours on a layer below the lineart and set the layer mode of the lineart layer to "Multiply".
See, this is what I would always follow when doing lineart. I just dont know how it would translate over to gimp.

It says quite clearly down there that "Image may not exceed 720px wide by 700 px tall." :/
Anyhow...
To clean up your lineart, go to Image >>> Adjustments >>>> Brightness/contrast
In GIMP, that is under Colors>>>Brightness-contrast
After you are satisfied with your lineart. do the following steps....
Uh....His way is somewhat longer and more work, I would just recomment that you make a new layer below that of where your lineart is for colour and that you set the layer mode of your lineart layer to "Multiply". That is, unless you want coloured lineart.

The commands he uses are Select All, Cut, and Make New Layer, in that order.The corresponding hotkeys in GIMP are the same. Toggle Quick Mask is Shift+Q (or you can find it under the "Select" bar). Ctrl+D is Duplicate Image in GIMP, you need Deselect instead (Ctrl+Shift+A)
