Indeed. Megaupload committed the crime of piracy, which is a federal crime in the U.S. As such, the FBI is capable of taking down websites that commit this crime.

What happened was that the FBI was investigating Megaupload for a long time in preperation for either SOPA specifically or something similar, im not sure which. When they realised that it was going down and never going to get passed, they decided to go ahead and try and take Megaupload down anyway as to not waste what they have done. Thats why theres so much of a shitstorm over it right now and loads of sites are getting DDOSd and DOSd in revenge. Not to mention that the vast majority of the usage of Megaupload is completely legal. The ways in which it was being used illegaly is pretty much like any other file sharing site, so if it goes down then it could pave the way for others to go down.
