I've been digging through archives and I can't decide. Ruby Weapon and Emerald Weapon definitely qualify. But if there's a boss that needs reflexes - Leeroy Jenkins Seizure-Time reflexes, Queen Larsa from Mushihimesama is the way to go.

This is the hardest boss I've ever beaten but Ballos in Cavestory is a close second.

Diddy Kong Racing had races against bosses in it. My 9 year old self recalls some of them being a right fucking arse to beat.

There was this really impossible to beat hidden boss in in think final fantasy 9....
Looked like a giant swirl of colors.
I thought I was a complete badass at that game.... until I met the giant blob boss.
Just looked him up, and his name is Ozma..... here's a pic.... and you apparently there are a couple different strategies to beat him.

I don't know his name, but the final boss from House of the Dead 2. One of those arcade games with the guns. He's a big silver guy and I haven't the slightest clue how anybody is expected to beat him. I have the game for Wii.

From my own experiences, Flonne from Disgaea as she appeared in ZHP. Finally made it to the final floor of a dungeon only for her to appear as a boss and slap my shit.
