In order to answer, I'd like to know your definition of a sandbox game. With my understanding of what a sandbox game can be defined as, here are a couple that come to mind.
GTA 3, Vice City, San Andreas, 4

Really now? The sandbox in that game was the most annoying piece of shit I've ever played, it took forever to get anywhere as there's no quick travel function removed in favor of the "tunnels" which you have to first go to and buy, not that money is hard to get you can get so much money by doing nothing at all (well if you bought alot of stores which you will since you need to get to stores faster to get the special shop weapons) the sandbox itself served as an even bigger annoyance when it took forever to get anywhere, since you can't see what you were going to on your map when you go into a tunnel you didn't know exactly where you're going, not to mention you could use a horse to get around fast or run on the roof tops, but that makes the sandbox nothing but a gameplay time extension, if you have nothing to do there's nothing to do other then kill guards and collect stuff all of which gets old. It's completely pointless.
And yes I did hate the entire SP portion of that game, it was ok but it didn't fucking need a sandbox which made me hate it.

I'd say Scribblenauts. Well, at least I think that's a sandbox game.

I'm a big fan of the sandbox genre.
I would say crackdown, all GTA's, Red Dead Redemption, and Saints Row are the best.
Okay guys, thanks for most of them, and now: What games do you know (not the above) that are sandbox games that are literally sandbox games? I know of powdertoy (.co.uk) and dan-ball's falling sand game. I also know of Phun, Algodoo and newton playground.
