I think you could do this in regular Flash? By making the characters you mean drawing them each individually, FBF, following through with a movement? Then dragging them into frames? If so, you wouldn't have to drag anything being that you've already drawn on separate keys anyway.
Or do you mean to draw on paper, scan/downshoot, and import into whatever will compile your pages for animation? There's quite a bunch(including Flash).. ImageReady.. Mirage.. Flipbook.. uhm, Google the key terms and your mind shall be blown. The free ones will be slightly less in numbers, however.
There's this program called "flash catalyst".. not sure what exactly it's used for, but I looked into a Youtube video once and it is kind of what you're describing.. it is Flash(ish)
