Pass on your useless video game trivia here.
I'll start us off:
In Super Smash Bros. Brawl, Snake told Otacon that he just plum don't like Sonic. The joke for this is more apparent in Japan, where Snake is voiced by Akio Otsuka, the son of veteran VA Chikao Otsuka, who is the Japanese voice of Dr. Eggman and MGS4's Big Boss.
...which means Dr. Eggman is Big Boss! :O
When all else fails, blame the casuals!
I didn't quite get OP's trivia...
Halo Reach has 49 achievements, a reference to bungie's favourite number, 7.
illicit makes a damn good signature.

The Japanese VAs in Japan for Eggman and Solid Snake are father and son (respectively). The joke about Snake disliking Sonic stems from Snake's VA's daddy voicing Sonic's archenemy.

Vivian is a dude in the Japanese version (WTF Nintendo?)
Halo: Combat Evolved was originally going to be an RTS for Mac
the eye of 343 Guilty "Eyeball 3000" Spark is the Marathon^TM logo
Halo: Reach is the 6th game in the series
"allyourbasearebelongtous" and "theysentusupthebomb" are cheat codes in Warcraft 3
in turn-based RPGs, a ball can kill you, but a bullet does jack-shit
the "Claptrap's Revenge" DLC for Borderlands has 2 Hitchhiker's Guide to the Galaxy and a Wall-E reference, all in a single quest

And Mega Man is neither, on account of being a robot.

That's impossible. Robots don't have gender. Unless we're talking about gender identity, but I really don't want to start talking about that "Nature of Sexuality" stuff.

There's also a retooled cut of one of Andrew Ryan's speeches from Bioshock 1 at the start of the DLC (as delivered by Claptrap and changed to be about robo-rebellions).
Also, the title of the DLC itself is a reference to Custer's Revenge, an infamous adult-themed game released in the late 70's.
Bonus Trivia: Mac OSX spellchecks count "Claptrap" as being a properly spelt word.
Only the first game in the Hitman series, Codename 47, used the official names for weapons in its entirety. Later games referred to the silver pistol as a 'Silverballer', but Codename 47 called it an AMT Hardballer. The same is repeated with the W2000 sniper rifle, which was previously named the 'Walther WA2000', as well as many of the other firearms.

I swear the Paper Mario games had them... Maybe not, I dunno.
Ok.... here I go
Meta Knight looks exactly like kirby without his mask, with dark blue skin and yellow eyes
In KH2 the anti form is there when sora became a heartless (As spoken from the creator)
The Keyblade was meant for Riku but because Riku traveled the road to darkness the keyblade went to sora because Sora's soul melded with Ventus's (which is why Vantias, who was made from the darkness of Ventus's heart, looks like sora with Black Hair and Yellow eyes)
In SSBB If you position the camera right while playing as Captain Falcon, you can see they did some modeling for him, with Eyeballs and a pair of teeth As seen here http://www.halolz.com/2008/10/25/falcon-
hmmm..... I know more but this is the top of my head
