I used to name them after DBZ characters when I was 10-ish. Goku, Vegeta and the likes.
Now I just name them the first thing that comes to mind whcih can be rather funny at times.

In b4 Penis used Harden.

In the beginning the Universe was created. This has made a lot of people very angry and has been widely regarded as a bad move.

I usually just let them be. I could never come up with any cool names anyway.

I usually base it in the origin of the design + the gender.

For example, wooper design is based on a species called axolotl. If it was male it would be axol, and if it was female axolé.

Usually I just let them keep their names, but when I start new games I usually try to name them all according to the same theme. I've done stuff like naming them after characters from Valve games, naming them after characters from webcomics, and naming them using only smilies that resemble how they looked.

I began naming them by their original Japanese names. 'Course, that doesn't work very well unless you change their name again when they evolve. Oh well.

I like to type random gibberish as names, but I named my Totodile Don Lu and Pidgey D'nick after the Pidgey and Totodile I had in Pokemon Gold.

Another would be with my mareep.

Now, Mareep is comes from a nameless character in the book 'Do androids dream of electric sheep?'
So I could name her/him based on any name of any character from the book.

Or be more simple and name her in honor of one of the two first cloned animals : Molly.

So, yeah, my Mareep's name is Molly.

I name my Pokemanz after Resident Evil characters, when something better doesn't come to my mind first.

I really don't name them, otherwise it gets confusing. They all look similar on the Poke'mon select screen, and I always end up forgetting what I named them.

Unfortunately the bastardo game won't let me name my Pokemon "Dr. Octogonapus"

When I bother coming up with names, I name them after what I think their role in battle will be. For example, I'd name my HM Pokemon things like "Waterfall" and "Rock Smash," and my battle Pokemon things like "Meatshield" and "Poisoner." The problem is, when I played against humans with those Pokemon, they could guess my every move.

When I was a kid I named them after other pokemon, I'd call my Zubat, Ditto etc. But when I started playing it again I started calling them after dictators.

"Go, Hitler"

Childish, but quite fun.

I usually don't name my Pokémon unless I've EV trained them, or can't think of a good name for it. I usually name them after something they are related to.
