However, in order for it to be recognized by the switching unit it needs to be in either .Mov or .Mp4 format.
Are there any good free converters that anyone knows of?

Its called "Flash"
When you're in the flash document, just go file-export- and export to .Mov, they support movieclips so you'll have a perfect replica of your movie in video format.
No. Sometimes it doesn't work. For some reason, I can't even go a few seconds without it getting messed up unless it is an swf. Especially for AVi's, so I would like to know a good converter too.

There is also the fact that movie clips wont export right through a video file as it's swf only. The best thing to look at is a conversion software for swf.
There's loads of programs that convert swf files such as:
