Definitely "Deathnote". After watching a few episodes on Adult Swim, the amount of confusing drove me to actually find the rest of the previous shows and figure out the storyline. It's one of those anime shows that stands out as a complete mind fuck, with some decent (and relatively unique) animation.

Mario Galaxy. You feed a bunch of stars to make galaxies and suddenly Mario can breathe in space. I don't know, maybe I'm over analyzing but after beating it, I had no desire to get all the stars. It was just too much.
Oh and Bioshock was pretty ridiculous too. Especially the twist near the end.

I loved that game! At least I remember playing it on Sega Genesis. I don't remember the exact story line but I remember playing it.
The story is strange but you have to admit, it looks fun.
One anime I've watched before that I liked initially but ended up thinking "What the fuck" was Saikano. The anime just because more an more fucked up and depressing.

Seriously. The moment they started the whole Time Travel bit it was like "Wow, wtf" and you just didn't know if what you were watching would be changed for the better/worse.

Hey, its just a city under the sea that is full of crack-addict type people for this stuff that gives you super powers and your working for some guy you dont know but then you have to kill this guy then you cant kill this guy then you do it anyways and then the place changes like it was all planned to happen then you befriend the enemy then you become the enemy then you kill the enemy-enemy and then based on what you did in the game the world is awesome or you nuke the place.
Totally not ridiculous.

The manga is excellent. The anime, in comparison, screams "wasted potential."

I love Metal Gear Solid and it's series of games, I really do. But after Metal Gear Solid, the squeals just kept getting stranger and each one containing mindfuck after mindfuck.
Sons of Liberty, the whole deal when your inside the boats coelm (Ashamed I can't remember what it's called) it just went crazy. Like it wasn't enough to have a short story with Snake then have the main story with Raiden. Then it continued with Metal Gear Solid 4 just practically killing off the main character and although they did wrap everything up, it's like fhg ghjgdg. I though it was strange to have Snake Eater where your Big Boss except it's pretty much the same character with the same Features. I know it's Snakes dad and he's cloned after him but it seems throw away.

I've always understood the plot of MGS yet everyone complains about how convoluted it is

I could write a 50 page paper about the detailed story line and background of each character and how they intertwine. I love the games and have overly played and obsessed on them like an ugly video game girl.
But when you sit and play certain parts of the games you like "What the fuck does this have to do with anything." "Where did this come from" "He's still alive?!"

Yeah you have to sort of follow through from the start to get everything thats going on, and even then there are parts which get confusing and make you think 'hang on, did I miss a scene?"

Fucking hell, how could anyone forget MGS? I've played all the games and I'm still fucking careless as to what exactly is happening half the time. It's like a mind fuck every single cutscene.
I know that from the title it doesn't sound too crazy.

I'll also add Dragon Age Origins. Every storyline (human, elf, dwarf) starts out relatively the same; Become the hero, save the day, yadda yadda. But the twists and turns the plot takes has me staring at the conversation choices for 10 minutes, thinking "Ok, if i click THIS one, wtf is gonna happen now!?"
It's a great story, but there's way too many choices that fuck around with the main plot. Biggest WTF was some kid being posessed by a demon, you can either (a). Use your wizard to fight the demon, (b) kill the kid yourself, (c), convince the mother to kill her own son. Each choice has about an hour of cut scenes with diff characters saying "WTF Y YOU DO DAT!?!"

I stopped watching Heroes, it just kepy going downhill downhill after season 2.
