Javascript pop-ups are blocked; a new window for content is silly, in general the content won't fill the screen leaving massive blank areas. With greybox/lightbox/blackybackypoppywoppyup py you're showing the user the content, without having the entire page 'distracting' but you're also not loading an entire new page, which increase server side bandwidth and client side, also people cannot 'direct link' to the content, therefore avoiding actually finding out what it is and exposure for the site.
Done properly, they're excellent. Newgrounds is a good example, but I've heard they're removing it for a better "Click button, content will load in page" solution.
