Time travel makes things confusing.
The way I see it, Steven is your boil (I've heard that you're also named Steven, imagine that!), who eventually grows into a person and jumps off. You find him again in the final level. Now, there are two endings. The 'bad' ending sees you taking the pill, doing exactly what your boil tells you to do. This is the bad ending because you haven't escaped from your box; never taking risks or ignoring what people expect you to do.
With you gone, your boil can then escape (he's not tied to you anymore or something). Knowing that he is born from your own life failure, he pushes your past self into the box, so that he can be 'born'.
The good ending sees you 'merging' with your boil. The boil may represent everything that you've learned by trying to escape your box (but only if you're into that kind of thing). Either way, merging with him makes you better for it. You become a new person, and escape the box which has kept you in the same old routine. Your past self will learn so much from his time in the box! That is why you push him in.
The running may just be an interesting ending, or could maybe possibly represent you going off to do all sorts of interesting things, with your (or your boil's) new-found ability to take risks.
I'd like to hear anyone else's ideas though. And this is your only hint.
