So you're trying to change a .exe(executable) file to a .swf file?
That isn't going to work unless you plan on extracting everything out of the .exe file first.
You can't convert an .exe file but you can open and change the files that are inside it.
If you still have the source code have a look at Adobe Alchemy, Mikeused it to port Doom.

Then you can't do anything. There's no magic way to convert your .exe game into a working .swf game without remaking the whole thing using Flash.
Besides, the Alchemy site says: "Alchemy is not intended for general development of SWF applications using C/C++." You would probably be out of luck either way.
