How drastic is the change?
Are you transitioning into a part that doesn't use the same lead? or does? are any/all of the instruments still being used? is the pace of the piece any faster/slower?
This has happened to me before. I managed to fix it, I either tweaked it in FL (there's a setting in the rendering part) check results in audacity, you'll see a silence in the waveform, this helped me trackdown where the issue occurred.
I can't remember exactly how I fixed it, but use Audacity to double check the files you're having problems with, that'll give you a clue as to where the problem lies and then you can figure out to fix it from there!

Pitch bend (POGO) - Applies pitch bend to the sample. Useful for drum samples.
My pitch tends to bend too, but only is someone is hovering delicately enough around my knob
