When making an icon there's a bit more to take into consideration than just how accurately the drawing is full-scale. Chances are, an icon will most of the time be smaller than 100x100 pixels, which means a lot of the detail will lose significance or disappear entirely.
Instead, the focus should be on the basic composition and mood. Additionally you may want to aim for making it distinct, memorable, and significant to yourself. Sort of to compliment your online persona, so to speak.

From what I can tell the game is about a dinosaur? or possibly a robot? or maybe a no-hands, square-hatted person? I can't really tell much about who they are or why they're important.
I like the idea of the three coloured background, as well as the icons, but is there any reason as to why they're cut unevenly? Additionally the robot's leg cuts right in the middle of an icon, so it's hard to tell what that is supposed to represent as well.
I like how you did the "cables" or whatever sticking out of the robots back - the ones with no black border. I think you may want to consider sticking to that style with the rest as well for more consistency.

Mostly I think it's because they can't be bothered. They might have a story idea or two or perhaps an unique game concept, but without the skills or motivation to start a project like that it will never get done. I also believe a lot of the BBS regs don't dwell much further than the BBS, so making flashes aren't really relevant and without any incentive.
I respect those who actually make their time worthwhile instead of mindlessly lurking the BBS.

The classic portal was much better at attracting attention towards new flashes.
The colour system especially meant that a new users attention would always be drawn towards the left side where the new submittions were lined up.
2. No incentive to vote
Absolutely!
Your vote power reaches the ~5 pretty fast, and after that it feels like it doesn't really get much more powerful for each level.
Similarly, the level icons doesn't feel as powerful as they used to. When they were in the place of ones icon it actually had some sort of significance as it was at the time the most distinct personalization you could get on the BBS.
3. Under judgement flashes are not attractive anymore
To build on your point addressing submittions being FP'd too quick, I think the FP should change more frequently. It should be a place to showcase the best of the newest, and not the best of all time.
I think changing the FP more would be of encouragement for new artists, and at the same time give some incentive for other users to visit the FP more frequently. As it is now, Madness:Project Nexus is the biggest offender staying on the FP for around two years, give or take.
I realize this would mean the overall quality of submittions on the FP would drop, but isn't that some of the charm of NG anyway? Seeing new artists rise and put in some real effort to get those few days of FP fame?
4. People who like to increase their stats don't care about B/P points anymore, or less than in the past

A lot of features that revolved around the level system was removed in the redesign. Secrets, and the importance of the icons and aura.
These days the level icons are barely noticeable and everything but the piss aura is just uninteresting.
Before I got to NG I understand that the aura was based on how you voted? That seems like a decent concept. If not going with that, how about setting aura that boosts your vote power when it meets certain criteria.
Evil could be something like +20% negative vote power when submittion has a score less than 3
Natural could be 10% boost in votes that bumps the submittion towards score 2,5
Perhaps perks could be unlocked as you level up, allowing you to customize the way your vote works in different circumstances.
Can we expect there to be more tags in the future?
I just don't think it makes sense to have it restricted at all, and especially not as few as four tags.

The BBS image post limitations are readily available next to the upload button, and the art portal preview size I believe I found by inspecting the page with firefox' "inspect element" tool.
Now of course those aren't by any means the absolute and only solution in all cases, but I reckon it's an alright size to work with both for the artist and the viewers - regardless of what monitor they're using.

Though your panels doesn't have to be absolutely static, I'm sure there's a place for just about any size and shape if it's done right.
The specific size of your panels depends on a few things. Where do you intend for your webcomic to be read? If it's on a page with limited sizes (e.g. NG bbs, tumblr images, etc), you might want to match their requirements. NG BBS has a max of 720 px wide, and the art portal "preview" size is 590 wide.
If you have your own website you can decide everything yourself, but you might want to take into consideration mobile and tablet users experience.
I'm no expert, but I imagine fitting golden rectangles within your 590-720 pixels should be alright.
