Good RPGs that focus on good and evil?
All of Bioware's games have "moral choices". Like Mass Effect and Dragon Age. Oblivion (I think) and Fallout 3 have them too. I don't know about Oblivion since I haven't yet played it, but Fallout 3 let's you kill most people whenever you want. I haven't played ME too much, but Dragon Age had some decisions which ended up making me wonder what the hell should I do. Pretty cool.
If you want to go for older games, the original Fallouts and Arcanum (for PC) are pretty heavy on this. I think that the old FOs even let you kill children. They are all old and you most likely need to get an Unnoficial Patch to fix loads of bugs the games had, even after the latest official patch. The combat in Arcanum is kinda shit, tho.
Divinity 2: Ego Draconis has them too, but I can't really say how "good" it is. I mean, I got it myself because it sounded interesting. But I really haven't started it yet. Uses the same engine that FO3 and Oblivion do, AFAIK. Metacritic gives like 70 for the PC version and like 60 for the 360 version. I don't care about reviews myself since I mostly ignore them (a lot of people hate games that I loved, if I had given a fuck about their opinions before them, I would've never played some of the games that I consider to be my favorites now) but I'm leaving that out there if you wanna know.
Way of the Samurai games do not REALLY focus on Good or Evil choices and they are NOT RPGs (if by RPG you mean a game with leveling, stats, etc.) but they are fairly open games that let you choose a lot of things that alter the ending. They actually are more like beat 'em ups. That's the genre it fits into, I guess. The games all have a fairly high number of different endings. WotS3, the latest one, has 22 endings. Just felt like letting that one there.
I would say Alpha Protocol, but I dunno. Reviews seem to generally agree that it sucks but the choices you make can affect a lot of things. Basically, from what I've read, it's like "the story is great and the choices you can make, no matter how small, will end up changing the story in some way. But the gameplay is kinda shit." I've the game but haven't started it. I did play a bit and it didn't seem to be THAT bad. I suggest you look into it if you mostly want a game for it's story and story changing choices. The game also has a sort of timer when you are making a choice, so you can't just take an hour deciding what to say or do. You also don't get to see EXACTLY what you're character says, you choose between different kinds of anwsers. Like being sarcastic, or being serious, or being an asshole or whatever.
Dunno what else to suggest, really. Hopefully this wall of text is helpful enough.

Is Oblivion anything like Fallout 3? I'm guessing it is. If so, I must say you are wrong. I have not yet played Oblivion, but based simply on Fallout 3 I can say that Bethesda have some of the best animators in the business. The surprisingly realistic animations of the characters are so wonderfully done and they always look good. I bet that in the coming years, people will still be praising these games for their awesomely detailed and expertly done animations. They are so full of life. Sometimes, it's like I'm talking to real people when I talk to an NPC. It's so beautiful.
Oh and the 3rd person camera. It seems like a tacked on idea that they added in the very last mintue. But it's great, because this allows us to see how realistically our character walks. The varied animations and motions made by our character based on even the slightest variation of the terrain are simply wonderful and well done. It's like watching a very very well acted movie. It feels so real. Oh and the jump animation is pretty damn good too. It probably is the most realistic jump animation ever made, and it blends so wonderfully with the "falling" animation when we just jumped from a place that is a tad too high. It, at very least, is way better than GTA4's super crappy ragdoll-ish animations.

I want a new Onimusha, a new Way of the Samurai and localizations for the newest Kenka Bancho (like 4, and the PSP remake of 1). Or heck, a new Kenka Bancho for the 360/PS3. Those are the first that come to mind. Off course, I don't really mind too much if these don't happen.

I personally think the Army of TWOs are great games and I don't see why people dislike them so much. I mean, most negative things I've seen about them relates to the story. A game is not bad simply because it has a bad story, damnit. It's not a movie, it's a fucking game. Even then, the story isn't completely awful. The morality choices in 40th Day were surprisingly well done. The character's reactions are interesting and being able to see what happened thanks to your decision (stuff that your characters don't even know about, and maybe never will) is pretty cool. (It sure is more interesting than what GoW has going for it, for example)
I think the gameplay of the Army of TWOs is great. Mainly The 40th Day, which is the one I've played most. Agrro works wonderfully, there's a lot of weapon customization, the cover system is just so damn simple and good, the gun play is pretty cool and it really takes strategy and co-operation to kill your enemies. God, I love it's cover system so damn much. I may marry it.
Their main flaws are the short campaigns, yes, but don't all games have short campaigns nowadays anyway? I dunno about the online modes since I do not play online at all, tho. Plus, the games are fairly funny.
So yes, I personally think that the Army of TWO games are the best TPS to have been released this generation.
Sure, the Gear of Wars are still good TPS, but I would take any of the Army of TWOs over any of the GoWs any day.

It looks great, yes. But Farcry 2 is generally considered to be pretty damn bad, so people just try to forget it's existence. It tried to be realistic but it failed so badly. Tightening a bolt in your car's engine does NOT fix it after crashing it 10 times into a three, among other things.
Also, Split/Second and Blur. They both look pretty damn good, but Split/Second looks better.

Are we taking animations into account too? Because if so, then Fallout 3 is the best game. The characters are super expressive and there are about a 100 variations for each animation to REALLY make us feel like we are in a post-nuclear war wasteland.

Try the Metal Gear Solids if you like MGS games. Metal Gear Ac!d is fine too if you like turn based strategy games that use cards.
The DJ MAX Portable games are great rhytm games, and they are pretty hard too.
Final Fantasy Dissidia is a pretty fun fighting game, you should know about this already.
Half-Minute Hero is really fun. It's a sort of parody on RPGs and stuff. It has RTS, RPG, Shooter and some other modes. They all play on a 30 second basis, and it's great if you want fast-paced fun with retro-ish graphics.
Kenka Bancho: Badass Rumble. It's a 3D beat 'em up. Reminds me of River City Ransom a lot.

Both Army of TWO games are great if you enjoy co-op and bro-ing, bro. They are, IMO, the bests 3rd person shooters when it comes to gameplay. Specially the wonderful cover system. They are pretty short, tho. But they are pretty damn fun. A lot of people seem to not like the first one, tho. From what I've played, the first one is pretty good. The second one (The 40th Day) is superior, however. They are pretty light on story.
Alan Wake is a pretty good game too. I haven't played it much, but the gameplay is decent and the story is interesting. It has some issues, but they are mostly graphical issues like bad lip-synch. It's a pretty good game, however.
Both Bioshock games are pretty awesome too. The first one has a way better story than the second, but the second has better gameplay and graphics. Both are great in their own way.
Resonance of Fate is a pretty cool JRPG, so if you like these kinda games you should try it. The characters use gun, the battles are super cinematic like FF13 except you actually PLAY them instead of just WATCH them. The battle system is great and you can customize your weapons. Too bad the super crazy customizations don't show in the weapon's model in-game, but it's still great.
Fallout 3 is also great if you haven't played that yet. It's pretty long, it took me about 130 hours (with all the DLC) but in the end it was worth it. You can kill everyone (except children, but damn right you will feel the urge to kill children more than once) which is awesome. One of the best western RPGs.
Borderlands is cool too. Tho, a lot of people hate it while others (like me) just love it. If you are a loot whore and like shooting stuff it's really fun. Has like no story, but who gives a fuck about story when you have good gameplay? If you can enjoy it's gameplay, you will love it. The mix of FPS and RPG is pretty cool too, even tho it's mostly an FPS. More fun on multiplayer. I personally found it fun on single-player, but most people don't.
Deadly Premonition is also an interesting and fun game. I haven't played it much, but it really is like what Jim Sterling of Destructoid says. It's so bad that it's good. "It's a wonderful trainweck". Seems to rely more on it's story than it's gameplay. It's an horror kinda game with a whole load of silly added into the mix. Your beard grows in real time.
Way of the Samurai 3 is a pretty cool game too. It's sort of a 1-on-1 beat 'em up. While most of the time, there will be more than 1 enemy, you will be targeted to a single enemy and the other enemies will mostly not attack as much as the one you are actually fighting with. The game has many endings to compensate for how short it is. Has 22 endings. Replay value is massive, obviously.
You should totally play Blur if you like racing games. It's kinda like Mario Kart, except that it's actually fun. The power-ups are great, there are no "Blue Shells" that just fuck up whoever is on the first place and you can dodge most power ups. Or you can use another power up to cancel another racer's power up. Really fun. Also has a pretty nice, drum-and-bass-ish soundtrack.
I don't know what else to suggest.
