I use PaintToolSAI and am just starting to delve into Flash (although its really different and I don't like it)
However some popular programs are Photoshop, Illustrator, and GIMP. (although there are others)
I know that Fifty-50 as well as ZaneZansorrow will draw with pencil and paper (or pens) and then scan their work, then color it in an art program. And their work is amazing x3

If you are just starting out, I would highly recommend starting with old-fashioned pencil and paper.
Just make sure you have a scanner ;)
